I am swapping a complete engine into my 08 535i, will there need to be any programming done after the install?

I mean, this is rather unclear, but provided you have a direct replacement engine you won't need to do any 'programming' but resetting adaptations is recommended.

Of course there's a lot of time and labor involved, but an engine swap is plug and play.
I'm not sure about 535's, but some of the older 335's had 6-bolt pattern flywheels. Most are 8-bolt pattern.

Injector coding and adaption reset should be about all you need to do.

As long as they are installed in the same location they were removed from, they will not need coding.

My shop just used masking tape and wrote which cylinder each injector came out of.

OP did not indicate how he was handling the injectors and/or DME. So, to clarify my statement, If he is to use the injectors in the new engine and is using the original DME, then yes, they do need to be coded. If he is using his original injectors in the new engine and not changing the DME and puts them in the same locations in the new engine, then no coding is required.

That'll work. Considering the possible headache associated with recoding the injectors if you accidentally mix them up, it's worth spending a few minutes, take a picture, write it down, and mark it. Why not?
